- Background. Viroids are small, circular non-protein-coding RNAs infecting plants wherein they may incite severe diseases. Viroid-derived small RNAs (vd-sRNAs) of 21-24 nt accumulate in tissues infected by both nuclear- and chloroplast-replicating viroids. The biogenesis and role of vd-sRNAs in the plant-viroid interplay remain largely unknown. However, vd-sRNAs are similar to the small RNAs generated in plants by several Dicer-like enzymes (DCLs) targeting double-stranded and highly-structured single-stranded RNAs in the early steps of the sequence-specific degradation mechanism known as RNA silencing.
Methods. The vd-sRNAs accumulating in Nicotiana benthamiana infected by the nuclear-replicating Potato spindle tuber viroid (PSTVd) and in peach infected by the chloroplast-replicating Peach latent mosaic viroid (PLMVd) were characterized by deep sequencing (Solexa-Illumina platform). The role of RNA silencing in PSTVd accumulation and trafficking was investigated using N. benthamiana impaired in RNA silencing.
Results. Comparison of vd-sRNAs accumulating in PSTVd- and PLMVd-infected tissues suggests that the viroid subcellular localization plays major roles in vd-sRNAs biogenesis. In both cases vd-sRNAs adopted strand-specific hotspot profiles along the respective genomic RNAs, whose distribution argues against the hypothesis that the genomic circular forms are the prevalent DCL substrates. Therefore, alternative mechanisms mediated by host RNA-dependent RNA polymerases likely operate in vd-sRNAs biogenesis. Data supporting the function of RNA silencing in controlling viroid accumulation and trafficking will be discussed.
Conclusions.
This study support the use of viroids to further dissect RNA silencing-based mechanisms against invasive nucleic acids.
